It makes sense that Stroggs would never harness the technology of slipgates, (and instead merely use teleporters), but I think in this story line there should be a slipgate on native Stroggos where another episode takes place.
A slipgate that leads to a gothic medieval "Quakish" set of levels, where the newly established Strogg army flexes its muscle by wiping out the remnants of Quake's army. However, in this dimension, they didn't count on the powers of some of Quake's last remaining minions. These beings should be stronger than Vores and Shamblers. Creatures of an Elder World that are Quake's highest comrades. Big nasty Lovecraftian monsters, that the Stroggs were not expecting to meet on their path to complete dominance. So in this realm, Quake's army still holds the cards.
The object of this episode is kill as many of these creatures as you can, and then seal off their entry into your dimension by destroying the last slipgate on Stroggos.
The reason the player would enter the slipgate in the first place was because he didn't know where it lead to, and feared it may be a doorway back to Earth. Once he's actually in the realm, his only objective is to get back out of it, and destroy the slipgate.
