I'd copy both. The Gog pak0.pak probably is final version of pak0.pak which has a couple of very minor fixes.
Okeydoke. So I actually went ahead and just replaced the entire ID1 folder essentially because it contained some config files and i figured maybe it needed what was in the newer glquake folder as well. Obviously this is just a theory because I don't know if that's the case or not. I played it though and everything works fine. I tried going to episode 2 and it didn't work. I got scared at first because the prompt to order the episode still came up when I tried to walk through the door then I remembered that I think I have to finish playing the first episode before I can access the second? Am I right on these assumptions?

    PS
Also, would you happen to know if there are any other files or folders I might need to make the episodes work just in case? Thanks!

In your id1 folder, there needs to be a pak0.pak and a pak1.pak

In the Quake console type "path".

If you see a pak0.pak but no pak1.pak listed, you did something wrong.

Well, what you should have done was copy pak1.pak into the id1 folder where pak0.pak is, so you had both pak0.pak and pak1.pak.

And then optionally copy Gog pak0.pak in there, overwriting the existing pak0.pak.

If you did something else, you've entered the Twilight Zone and only you know what you did, and only you can sort it out.

So while you guys all have to fight your anti-matter counterparts, me and my evil twin will be drinking a beer laughing at you guys ...

Yes, I was indeed in the Twilight Zone for a minute then I managed to get out. What I did was accidentally replace the backup I made of the original ID1 folder I had, with the gog executable's ID1 folder, so the quake x engine or whatever it's called was pointing to the old one still. (if that makes any sense)

I think that it's OK to use the entire id1 folder that comes with the .exe I downloaded since it has both pak files along with the glquake folder and a couple config files. It all seems to work now in any case since I can now walk through all the gates and I have you to thank for it for helping me out. Good karma for you! Cheers!

I'm glad you managed to get out.

And glad to see it works now.

It does. The Mac has some way of knowing if a folder gets renamed, so replacing a folder has results that are difficult to fully predict the consequences and it might not be good
