help with saving on Qrack

ok, so everyone knows how fun Quake is on nightmare with its immersing, be quick and stay alive fun...but for some reason after I beat episode 2 and returned to start..the first episode was opened again. is there something I'm suppose to do? because I'm only saving states. is there some way to make it so that it will still save my progress, because I went to episode 1 again and my second rune is gone off my hud >=oO

Any chance you accidentaly did not reload but started playing from the start map at some point?
