going to check it out later, and I won't lie, it does actually look like a pretty decent little engine
Its got some pretty glaring technical issues, but what it can do for a pure software engine is pretty impressive.
I wouldnt use it particularly on this machine, but i would have loved to have Engoo back in 2001 on my older machine.
Ive tried on my multi monitor setup, does not have this problem. Try tossing out your config file, undbinding your mouse axis and turning keys, and rebinding them.

and I don't have multiple monitors anymore, I somehow got the one AMD card that doesn't support multiple monitors :c
but what's strange is that I went in with a fresh config (I'm always paranoid that an engine might have something in it's config that another doesn't)
but I'll give it a shot, it did have a lot of issues manually binding to the mouse but I didn't think much of it as I've seen this issue with quite a few engines for quite a few games, and I assumed it was something to do with my mouse drivers (although that didn't seem the be the case)
The Engoo engine doesn�t like dual monitor setups which you seem to be using. The mouse will spin continuously. Makaqu also suffers from this bug I think. If you are interested in software engines for Quake; There are Makaqu, Super8 and Engoo I think.
Tyrquake too.
And FTE recently got a "vanilla" preset that is tweaked to look a lot like software.
