you sure you didnt change anything else in the pk3? i just tried and they show up fine for me.
what i think you are most likely seeing is perfectly normal. you are probably referring to this?

if that is what you are talking about, that is perfectly normal.
in the original quake render if a model is in a dark area the entire model is made darker, and not just part of the model.
and like that tree just happens to be in a corner that is darker
