I think that Blake Stone is the most under-rated game. Many people remember Doom and Wolfenstein 3D, but many people have forgotten about Blake Stone. Blake Stone had some of the smartest enemies ever. (Blake Stone was released in 1993, but even by today's standards, most of Blake Stone's enemies are very intelligent.) In the game, sometimes informants/scientists will pretend to be innocent. But when you turn your back, they will start shooting you. Dr. Goldfire is the main villain in the game. He appears from time to time in order to shoot you. If you try to frag him, he activates a teleporter and leaves. Seriously, this game could compete with Half-life. Many people do not talk about Blake Stone... Why? I have no idea.

+1 for Strife. Also Daikatana, considering it's been (mostly) made by John Romero alone.

By early 2000s standards, Considering the games that were released in the 1998-2002 period (+/- 2 years from DK's release), Daikatana is mediocre/average and (at least according to Masters of Doom book) it pushed out by Eidos (and then they ignored it) with 500 known bugs and the annoying "save gems". A patch that fixed most of the bugs and made the save gems optional was released later, but by that point and because of the hype (and the bitch ad, which AFAIK Romero has said that it was by far the biggest mistake he ever did) it was already shredded to bits.
With today's standards though, it is a good game if you like oldschool-style shooters. I'd rather play Daikatana (and i've finished the game a few times) than many of the modern shooters. DK plays fast, has tons of enemies, imaginative locations, a ton of different weapons, etc... it also has cringeworthy cutscenes and dialogs, but i can ignore those.
