I like the idea of having an 'economy' in Quake(reboot) where you can purchase things to help you complete missions, for some reason this idea makes me think of Doom and Doom2, which is awesome.... Maybe because Doom felt more like you were at base installations while Quake felt like you were sent into an other-wordly environment eventually after getting past the base levels (Episode 1).
The idea of needing a GL,RL,LG to defeat certain monsters and you can't obtain the GL,RL or LG until you progress to a certain point really has potential for story plots involving exactly how things could go down.
I see a lot of potentially inclined people here that could easily do this, or figure out how!
